With any kind of projectiles, you need to use "slow-ins" and "slow-outs" (in and out of keyframes) to simulate acceleration and deceleration. Same with anything under the influence of gravity really (for example arms and legs etc). Can't say i'm too keen on Maya from my initial experiences, but my friend made an animation called "The Wet Pet" several years ago using it so it must be pretty capable.

I really like these two last flash animations you made. It'd be cool if the singing guy moved his head occasionally, but the lip-synch is pretty damn good.
