Off the top of my head: There's Star Trek: Armada (or a sequel Armada II) the second one is very hard to find now due to "issues" between Viacom and Activision. I think it involves time travel so I would wager that the Transphasic Torpedoes you mention appear.
On the other hand a skirmish mode (set up your own battles) was a prominent feature of the Starfleet Command series of games. I think the one you're after is Starfleet Command III as the first Starfleet Commands were set in the time of Kirk.
Armada II came out in '01 and SC:III came out in '02 which would have been at the end of Voyager's life. If I had a choice I'd take Starfleet Command III.
