I always keep stuff like games and DVD's in their respective cases. It pisses me off when I want to find a certain game or DVD and it's in the wrong case.
Other stuff, such as burned CD's and backups, are all over my desk at the moment. As long as there in a CD spindle or something, then I don't have a problem when trying to find them. Failing that, I'll put all the CD's into a box and label it 'Important CD's'. Simple. Jam it back in, in the dark.
