Magus from Chrono Trigger is, of course, classic. Probably the most memorable fight ever for me (probably because I was young when it happened).
Sephiroth from FF7 is another favorite.
The last boss from Banjo Kazooie, the Witch, is another very memorable (and tough) fight (suprisingly).
And finally, by far, my favorite of the favorites: Panzer Dragoon 2 ZWEI, Stage 3 (Forest) and 4 (Caverns) bosses were very fun and amazing at the time.
