From off the top of my head, I would say the 16th colossus, Malus, from Shadow of the Colossus. The music, atmosphere, and the sheer power of the firebolts were enough to scare the shit out of me. It was definitely different from other boss battles, primarily because it felt nearly hopeless to fight against such a beast.
