The fairy woman at the end of the Cave of Trials in Star Ocean 2 is easily the hardest boss I've ever encountered and beaten. As if just getting to her wasn't enough of a pain... I must've fought her for over 30 minutes.
The last Vergil fight in Devil May Cry 3 is another favorite of mine. The music was really cool and the swordplay is just intense. Jack Krauser in Resident Evil 4 was really cool as well. The dialogue and the constant cat and mouse game he played, followed by a timed roof fight. Delicious. Also, every boss fight in Zone of the Enders 2. Especially the last one against Anubis. Using his own tricks against him was so satisfying. And when it lets you deliver the final blow... That game is a masterpiece, stupid hero name aside. Jam it back in, in the dark.
