There's a ton, but let's mention some less exposed ones, plus some favourites.

Giygas from Earthbound will be one of my ever-loved ones, since: 1) he should have just kept the super-shield on and you would really be helpless, and 2) You need Paula to "pray" in order to win, enough said.

Beatrice from Wild Arms 3 was very neat. She had 10 different forms, since it was just thrust at you at the last second that her little world ws evolving and you had to stop it. Plus, immediately before the final battle:
[spoil] BAM! Lamium saves you from an ambush and since Beatrice killed him, the rest of the groups' lives are permanently screwed, because killing a cult leader is serious business. Thanks Beatrice...bitch![/b]

Against giant Garai in Chrono Cross, at one point was memorable, soley for the fact that Harle can shoot balls at his groin, repeatedly!

The fights against every single one of the elite forces in Wild Arms 4 really required you to think, as each member of the elite force had their own specialty and you had to think instead of just attack. One could get extra turns out of nowhere, another could nullify all your attacks with a spatial distortion, one produced clones which if you killed you would die too, etc. My favourite of the force though, was Farmel, the shield. She would be invincible and took me forever to figure out that:
Spoiler:
You need to use Arnaud's "Displace" to move her so that she would change her shield, although why she wouldn't just use darkness stance the whole time is beyond me.

Zeal, another Chrono Trigger classic scared me the first time I fought her in her 2nd form. Smack a hand: Life Shaver, hp to 1! Smack the other hand: MP Buster, mp to 0! Hexagon Mist: 500+ dmg, if improperly prepared. Plus, my favourite attack: Hallation, hp to 1 for ALL. You could charm the wicked prism items from her though.

MidBoss in Disgaea, every time you faced him. Unless you were thoroughy prepared and overlevelled beforehand, it was such a facade. He'd appear to be a pansy in all the dialogue with all his fruity behaviour. When you get to battle, all his minions will wear you down, and you're forced to eat his Adonic Blast and Adonic Fury.

Rugal in the King of Fighters series. Damn now! Genocide Cutter outprioritizes almost everything, and pushes you away. Kaiser Wave is a lot faster than it looks. Not to mentioned God Press which comes out quick to do massive damage.

Princess Sissy from Power Instinct Matrimelee, because the simple Abubo summon outprioritizes everything due to it's ridiculous 1/2 second invincibility. Not to mention the guard dropping frog, and just about any move short of her lame transforming ray will beat yours. She's no sissy if it's even hard to beat her with constant savestates!

My absolute favourite though would have to be the Valkyrie Profile version of Iseria Queen, dueo the Empress Massacre attack wh guarantees your death in a series of flashy angelic scythe strikes.

Jam it back in, in the dark.

Actually yeah, Yunalesca was also the most memorable fight of FFX for me as well, more so than any Seymour/Sin fight. Her last form looked so grotesque, being that Medusa meld or whatever it is, especially when casting MegaDeath. *shudder* I wanted that bitch to die after hearing the story before the fight concerning the Final Summoning.

There's nowhere I can't reach.

Oh I just randomly thought of Wrexsoul from FF VI. I was always scared to fight him the normal way which involves being near death, which I thought was pretty clever, so I always cheated and used Vanish -> X-Zone on the two thingies. One playthrough I had equipped Phantom/Fenrir (whichever one you learn vanish/xzone from) on another character that was not in the dream and had no way of learning vanish for any of my characters, so I gave up at that point.

This thing is sticky, and I don't like it. I don't appreciate it.

I will have to add a couple more to the list.

As part of my Super Cosplay War Ultra obsession, Zenka is easily one of the most and frustrating bosses in fighting game lore. Even if she is fan-made, she's pretty lethal!

Her trademark move is a super in which she'll slice the whole screen in front of her, which will instantly lop off 50%-90% of your lifebar. What's worse, is that you have be in mid-dash or have a move with very long invincibility to avoid it (eg. waste a super bar). For Zenka, it only takes one super, so she can do this four times in a row if she wished:
Spoiler:

If you can't escape, you take massive damage as she cleaves you in half. For girls. it's a mere slice in half, but against guy characters it's a censored comedic strip:
Spoiler:

She also has another move in which she'll send out her giant sword to whirl around the whole screen, which is inescapable. You'll have to take a lot of damage, or take insane chip damage. It's basically this X 45 or so hits (the sword spins around really fast:
Spoiler:

The super secret final boss which is the 2nd fight after Zenka, is also my favourite boss fight, because he's obviously more lethal. No need for his fancy 56 hit "tiger combo" super, or the giant snake laser, because he has a move that breaks the ground and instantly covers the entire screen with a giant rock, which he can abuse ad nauseum.

I am a dolphin, do you want me on your body?

I'm going to have to add a couple of rather unknown ones as my favourites again:

Space Channel 5: Part 2 - Full of very nice boss battles, having you face off against odd aliens with the funky power of dance. My favourite was the Band Confrontation when your teammates have the instruments and you duke it out against the shadow team to "Band Confrontation".
The last battle against Purge is also neat, having the entire galaxy help you out, dancing in unison to defeat Purge to "Heart Connection".

Wild Arms 4 - Full of bosses that requires certain elements to watch out for in the battle. Being a sucker for the Wild Arms' strong emphasis on the power of teamwork, the final battle with the mandatory group finish (Arc Impulse) attack, along with the unconventional last boss music (The Hand Reaching Out to the Sky), definitely caught my favour.

Okami I've only made it to the 3rd boss, so I'm sure there are even more beautiful crazy battles, but Boss 3 takes the cake so far:
Spoiler:
Orochi -> You have to get all the heads drunk, destroy the bell thingie in it's center, and watch out for all the 8 elemental attacks, one from each head! What a high tension battle! You'd really feel a sense of accomplishment after beating it, since it's quite a legendary boss, despite it not being too hard this time.

I was speaking idiomatically.

Most of the Psychonauts bosses were refreshingly wacky. I liked fighting the troop leader with clairvoyance and the Brain tanks. The last bosses, while hard to get to, were also very fun. Nothing compares to the Ultraman wanna-be in the Gogglor-Lungefish level though. "IMPOSSIBLE-TO-DODGE AREA ATTACK!"
Oh yeah. I liked the Den Mother's cookie flailing and the last battle's "Giant Psychic Raz Force!".

After beating Okami, my favourite battle of all time is easily now the fight against Ninetails on Oni Island. Everything from start to finish was just epic, in my opinion:
1) Pre-Oni Island, there's a clear reason you'll want to kick Ninetail's ass.
2) Go through harrowing ordeals on Oni Island.
3) Reach the platform..."What's that in the sky!?"
4) Ninetails uses EVIL brush techniques if you take your time making yours!
5) Oh shi~ It pulled out the 9 pronged sword for a massive attack!
6) Ninetails explodes into 9 demon children souls that can lay a beating on you if you don't kill them fast. Gangbanged for heavy damage!
7) Lol just kidding, its true form is blindingly fast and can deal even more damage.
8) Revenge fulfilled.

The most awesome boss battle I've seen, mostly because of the counter brush techniques which were totally formed out of nowhere.

On a side note, the battle with Nechku was also fun, since the golden brush techniques were drawn really fast, and not by you, but fortunately they made the fight such a joke.

How ya doing, buddy?
