One of my favorites is from the Computer AI Morpheous prototype in Deus Ex after getting into a conversation with him about how AIs will eventually replace gods and deities and become the "rulers" of the human race:
"You will soon have your God, and you will make it with your own hands." It's similar to a line from Xenogears. Appropriately, System Shock 2 also had it's fair share of memorable quotes: Spoiler:
