There was one boss in Contra Shattered Soldier which was great, it's during the third level. the music gets you so pumped up going down the elevator toward the stand off with the big thing which then gets mashed by a huge machine after you defeat it. Epic!

Contra games definitely have a ton of memorable boss battles. I'd say my favorite from Shattered Soldier was the Big Fish at the end of the 4th level. It makes a great entrance as it smashes through the glass and the battle is pretty intense.
Overall, my favorite Contra boss is one from Contra III: The Alien Wars. The big robot guy who would do a 360 flame from his mouth, and shoot guided lasers. Best part of course was when he'd then toss timebombs, and hide. It's just incredibly imaginative and a lot of fun to fight.
