I think Yahtzee best summed it up when he said that he thinks they really just have a board with ideas on it and throw darts to decide what their next Sonic game will be.
Eggman as an ally shouldn't be too much of a surprise. They're trying to steal Nintendo's ideas, look at some of the Mario RPGs where Bowser is an ally. I think this is partially because after the villain is around so long, he starts to grow abit of a fanbase of his own alongside the main character. Jam it back in, in the dark.
