Here's an interview where Moore articulates his complaints. Basically, he didn't like what he saw as a change from the orginial "anarchy versus fascism" angle to "current American neo-conservatism vs. current American liberalism". League of Extraordinary Gentlemen and the twisting of his words to make it sound like he supported the film didn't help.

I haven't watched the film, nor read the comic so I can't comment on the accuracy of his complaints.
