I must give my vote to Mahoromatic, as the ending for it was really something I didn't enjoy watching.

Another one that pops up on my head is, [b]Mobile suit gundam: 08th Team. Even though it's understandable that the story wasn't finished by the same author, the last half of the series seemed a little odd. Spoiler:
