My favorite bosses are (in no particular order) -
Matador from Shin Megami Tensei: Nocturne III. He has a special place in my heart, since he was the first Fiend you face in the game, he's stylish, and he's also the first boss in that game to thoroughly thrash me. Hitoshura from Digital Devil Saga 1 was tons of fun to fight, despite the luck factor involved in it. Beating him was one of the most satisfying victories in recent memory.  Flahgraa from Metroid Prime will always be my favorite boss from that game. Barubary from Breath of Fire II deserves a mention here, if only because of his boss battle theme. Jam it back in, in the dark.
