Sounds like the USB port got shorted and fried the USB bus. taking off the ports isn't going to help at all because the circuit driving them is on the mainboard.
You might have to buy another mother board. They are about 20-50$ for a cheep one.

Jam it back in, in the dark.

Deactivating hardware in the BIOS most of time doesn't disconnect the device from the PCI-Bus (or PCI-E). So it will be still detected (and used) by any operating system booting up (which has it's own drivers to operate the hardware).
Most of the time if the device is disabled in the BIOS windows cannot detect it. Disable your sound card and see if it appears in the device manager on your next boot. The only exception to this I know of is floppy drives.

Additional Spam:
Maybe the USB port its-self is still lose and is shorting out the USB bus?

There's nowhere I can't reach.

Linux wouldn't detect it either. It's disabled at the hardware level.

lols, I don't use windows either.

Thanks for the help everyone, But I cannot disable anything at all; It loads up and in this PC's case a "HP" Screen comes up and says "Press F8" for Bios Menu (Atleast I think it's F8) and thats when the beeping happens and it stays at this screen not allowing you to do anything.
Call HP, tell them what happened. Is there a warranty?
If not you're looking at a new mother board.

This thing is sticky, and I don't like it. I don't appreciate it.
