My favorite is definitely Capcom. They've brought out such great series like Mega Man, Street Fighter (which is probably the best fighting game series ever, even after 9 years of there not being a completely new SF entry), Darkstalkers, Rival Schools, Power Stone, Resident Evil, Breath of Fire (my favorite RPG series), Devil May Cry, Onimusha, a whole slew of great arcade titles, and the list goes on. Their independent development teams, like Flagship and Clover, have brought out some of the best titles for Capcom, as well.
Capcom also brought out the best licensed games as well, such as the ones based on JoJo's Bizarre Adventure, Punisher, X-Men, Aliens vs. Predator, and more. They were the only ones to get licensed games right for the longest time.
Second favorite is Square-Enix. They have a shitload of great titles, both apart and together. Final Fantasy and Dragon Warrior for example.
Third is probably Sega. They put out a million great titles like Capcom and S-E did. Like Streets of Rage, Golden Axe, Vectorman, and Sonic (up until Sonic became crap around the time SH came out).
