Seiken Densetsu 3. Best out of the series, easily, and multiple plotlines to take. It's worth at LEAST two play-throughs, if not three.
I'd also have to give a nod out to Super Mario RPG. Incredibly beautiful ending, and a fantastic final boss.
Oh, and all three Phoenix Wright games available in the series so far. 2 not as much as 1 and 3, but they're all incredibly satisfying, and provide excellent closure. 1 and 3 especially tie up mysteries that are alluded to in the beginning of the game.
