If you can find a bootable copy of Windows lying around, then yes, formatting and repairing is possible, although the second isn't much recommended.
As for your HD issue, it is common for your IDE channels to be listed before your SATA channels. 'First HD Master' and 'second HD Slave' would be your first IDE channel (you most likely only have one since you have a new motherboard), leaving 'third HD Master' as the start of your SATA channels.
