This is an issue with the new version of uTorrent (well, new as in the last couple years), but it's considered a "feature" as opposed to a bug, so it won't be fixed. From what I've read, it's related to how many connections uT uses...some routers simply can't handle that many, and some believe they're being "attacked," i.e. DDoS, and severely limit traffic for a certain period of time to protect the network.
So basically the solution is to limit your connections. I've got mine set to 100 and usually it does fine. Apparently disabling DHT helps too, so try that.
