Planescape: Torment. The ending is wide-open, the property is available, and the acclaim is there. It would even be nice to see a new version for better resolution monitors; the sprites were big and detailed enough that it would still look pretty dang good despite being 10 years old.
Radiata Stories. I'm in the minority here, but I thought this was funny as hell and extremely original to boot. The ending(s) stank, though; something to consider. Crystalis (from the NES). I'm shocked--SHOCKED--that no one has unearthed this and dusted it off yet. Jam it back in, in the dark.
