The only one I can recall having a lot of fondness for is the ending theme of SMB3. It starts with the classic Princess Toadstool theme before breaking out into a wonderfully upbeat and yet also emotional tune.
Also, although not as primitive a chiptune, the ending theme from Streets of Rage 2 always brings a smile. That's as far as I can go before going into SNES era stuff, which as has been debated over before, is probably too much of a transitional period to be considered chiptune for the purposes of this sort of thing. Jam it back in, in the dark.
