Ohhh I'm sorry I misread what you said! ^^;
There is a program called FTP Voyager... or was it VoyagerFTP... that can do that I think. Turbo FTP is one too though I heard it's buggy as hell, but the sync is well worth it apparently. I read somewhere though that there is a "File Exist" rule editor in 2.0.996.0 and above in SmartFTP. Apparently possible to sync if the server supports MDTM set and XCRC etc. Good luck! There's nowhere I can't reach.
