When your running spybot, something is either preventing them from being deleted (safe mode windows, as someone else mentioned, should allow them to be deleted), or a program is running in the background (or a modded windows file) which is restoring them after they are being deleted.
If it is the latter, I am sorry to say I don't know how to fix that. Jam it back in, in the dark.
