3 Points: Treasures of the Deep (Game Rip) - Wreck of the Concepcion - Credits
2 Points: Sonic Advance (Game Rip) - Zone 4-1
1 Point: Omega Five Soundtrack - Stage 1 The glacial fortress

"Wreck of the Concepcion" was the clear winner for me. Its mellow approach to warm, upbeat guitar is among my most favorite styles of music. I was rather shocked to find that Tallarico composed it, as his style is usually too over-the-top for me. Full points for a very pleasant surprise.
"Zone 4-1" was written by Maeda and Minobe, the team behind the infinitely awesome "Eternal Arcadia" soundtrack, so this is a no-brainer. They milked the GBA's hardware for everything they could get.
"Stage 1" intrigued me with its powerful bass and synthy leads. It kept a nice pace with some decent variations throughout. It also reminded me a bit of "Beach" from "Plok!", and I suspect that made me like it more.

Nothing else was horrible but these three stood tall above the rest.

Jam it back in, in the dark.

Such a radical claim cannot go untested.

After many intense hours of research and listening, I have finally managed to compile an extensive list of songs previously nominated in SotW that are indeed just as good, or even better, than Fly to the Leaden Sky. Included are said songs, and an in-depth analysis on why those songs are better.
Spoiler:

Based upon this theory, I will abstain from future nominations until such time as "Fly to the Leaden Sky" has passed voting.

There is no sense marching into a losing war.

There's nowhere I can't reach.
