Killer 7's final "battle" with the hung body of Greg Nightmare in the school's gym is deserving of a mention. Instead of a boss fight of epic proportions, you get to watch helplessly as the smiths get picked-off one by one by perfect smiles, until only Garcian remains. Then, you finally get to pick the golden gun Greg dropped and use it to blast the last smile away. From there, it's just you shooting heaven smile Greg in the fleshy bits until he meets his demise.
That was a pretty freaking unique way to handle a final boss.
Other favorites of mine would be RE4's U3 (the cage monster) and good ol' El Gigante, for obivious reasons.
Jam it back in, in the dark.
