I saw Kim on TV and she really IS a girl. Her parents told that Kim acted like a girl since she was 2 years old (which is also written in the report you linked at), so the case is clear.
I would have done this, too when I was Kim's mother or father. The reason why they made the sex-change at this young age was the fact that if you do this before puberty starts, the vocal chords won't grow too much so the voice sounds like a woman's (or kid's) voice and not like a man's. Jam it back in, in the dark.
