my favorite fight:
Breath of Fire: Myria. I was determined to know what item could be stolen from this boss, so I use calculator and count all my attack toward her (the steal command worked better when the hp is low). It appeared the stolen item definitely crap. I felt idiot back then.
Final fantasy X: Yunalesca battle, just like everyone here. But I win in my 2nd attempt. That battle was truly the hardest and most strategic in traditional rpg ever.

I lost in the first attempt because I forgot to restock my holy water and potions.
Final Fantasy tactics: against wiegraf. I lost around 5 times when I played the game for the first time. Luckily I always use pisces sign so the affinity is very bad, thus the damage could be reduced.
Chrono Trigger: Lavos core battle for the first time. I never thought the left spectre is the real lavos. I was pissed off when it revived other two creatures when I thought 'ha, I almost win'.
Jam it back in, in the dark.
