Ahahaha Taco. Glad to see I'm not the only one that's kinda lost on the story aspect.
As far as Top 3's go, Bioshock hits a home run, Ace Combat 6 takes second, and it's a tie between Halo 3 and CoD4 for third. Bioshock was probably the only one this year I had no gripes with. I've heard people say it's short but they probably rushed through it like faggots, and as far as atmosphere and general gameplay go it can't be topped. AC6 is just the PROJECT ACES team showing why they have untouched air superiority. The only arcade-ish flight games that have come remotely close to being as polished as the Ace Combat series are Crimson Skies and the arcade After Burner games. Everything else sucks. As for Halo 3 and COD4, H3 suffers from a community backwards retards fucking up live, but the game itself is pretty good, and the co-op campaign as russ mentioned is a blast. Call of Duty wins out for having an incredibly awesome, if not tirelessly-frustrating-yet-fun campaign. It's less of a game and more of a movie. Innovative MP perk system is also massive ::win::.
