I think you just answered it there man! He bails on Mario at the ghost house so he can get in a few rounds of golf. That's why it's awesome to get revenge and jump off of Yoshi right over a hole so he falls to his death!

When you go to a ghost house Yoshi is all NAAAAAAAAAAAAW and sits by the front door doing that weird little hopping on the spot thing. I think Yoshi might have worms!

Yoshi doesn't go in because he can't eat the ghosts and it'd be easy to lose him. Have you tried eating a boo in Yoshi's Island? It just doesn't happen.
