It might be Julio's eyes from Zero no Tsukaima 2. I haven't seen the series myself though and the only non-Rozen Maiden character whose eyes are heterochromia belong to Julio's.

I remember a pagoda in Tsubasa Chronicle but I don't think it was this detailed.

This takes me back to a certain anime with "3 girls" but nah. I'll go with Gintama. Don't remember what episode it was but a princess lived in there and she left home or something.

My second guess will be Bakumatsu Kikansetsu Irohanihoheto. I remember seeing a temple image such as this one relating to that show. Plus, it did start in 2006.
